BES version = 5.0.3. Everything works fine, but after java update 3 services were stopped - BAS-application server,BAS-native code container,MDS connection service. It sounds like you are missing the BAS-AS service.   Stop BESx http://community.spiceworks.com/scripts/show/491-besx-services-stop-script

I had also rebooted the BES about 3 times before following the instructions.
